How do I manage my gameserver as I would on my server I bought on gameservers? Or do I just use FTP?

Generally, there are multiple configuration files you can edit via the Premium panel without needing to use FTP. You may also be able to use FTP. There may also be RCON tools and other utilities for you game that you can use.
The premium options are very simpler to that of GameServers, just simpler.
