Hi, I believe someone has been attacking my servers. If I change the query port on my servers but keep the same IP/port, do I still lose rank? Do I have to readd the servers to gametracker?

Yes, when the server shows as offline, you can update the query port without losing rank. Just go to the page which you can manage the servers on and you'll see a box that allows you to adjust query port (when down).
