So I got a second server and added it to game tracker then claimed it. Once I had claimed it I saw an option to migrate points from my other server to the new one. I assume it's supposed to copy the points and stats for players from the first server and put it in the second maybe even link the two point systems. However none of this happened. All it did was reset my points on the first server and did nothing to my second.

When you migrate stats, you go to the old one, then select the new one to move stats to. You likely did this backwards, and therefore wiped the one you wanted to keep.
