I would like to disable gametracker from pulling punkbuster screenshots off our server. But I only currently only know how to do it by disabling pb screens does gametracker offer a uninstall or a option not to pull to gametacker?

If you go to your GameServers.com control panel / FTP, you can change the line in the PB config so that screenshots are not automatically taken.
